It seems very clear that people with three dots on their left shoulder are part of the secret group "tyger tyger". And this makes BERTRAM,SMITH AND MCALLISTER amongst the members of this group or, if you like, Red John's allies. This is why they are seen many a time together.I have a strong hunch that only Red John's followers wear this TATTOO. Red John himself does not have this tattoo and this makes STILES and HAFFNER amongst strong contenders.
From the philosophical aspects of William Blake's work, however, only Brett Stiles seems to be the person who could understand, scheme and design an evil group  based on FEARFUL SYMMETRY. Also, Bruno Heller himself said that Red John is not a loner frustrated killer, rather he is like a schemer who might design the scheme but might not do the dirt work himself. Does not a person as intelligent, smart, charming and persuasive as Stiles fit this description perfectly?

My theory is Stiles is RJ and Haffner is Roy Tagliaferro/Jay Roth

Haffner is sort of Stiles/RJ's 'errand boy' , but Stiles does all of the killings.

My theory is based on the assumption that the Heller has written much of the Mentalist Red John arc as a pseudo biblical metaphor.

William Blake was a Christian and his paintings and poems were all symbolic of the struggle between good and evil.

The 666 clue in episode 1 is symbolic of the unholy trinity that is headed by the Anti-Christ (i.e. Red John). 3 dots are the "mark of the Beast" so all who have it are followers of Red John.

In the Bible, the Anti-Christ rises to power on a platform of peace.  He's charismatic, articulate and worshiped.  Everybody that falls under his spell is deceived and will gladly do his bidding, even unto death. In reality he's the devil incarnate but they only realize it just before they die.

He's mortally wounded in the head at some point, but rises again and is ultimately vanquished by Christ in the final battle.

The ONLY person that truly fits those requirements metaphorically is Stiles.

Everybody thinks he's a kindly old father figure to Jane.  Jane even said to him "You'd never hurt a fly".

But Stiles controls and deceives people and in their delusion they would do anything for him.  Remember the dinner scene when everybody stood up to prevent his arrest?

At his ascension ceremony in the previous episode he said not to mourn for him, he will come again.  So look for a death and resurrection in the next two episodes.

Stiles "loves" Patrick because only Patrick is worthy to take his place. 

He wants Patrick to bow before him so he can pass on his kingdom.  However, Patrick can't be tempted by that.

As for most of the RJ killings we've seen throughout the series, they were committed by unholy "sons" killing in the image of their "father" trying to please him in order to inherit his earthly kingdom.

OK here's my theory people
Remember how Jane said that Van Pelt had a dark past in one of the episodes? Ok and remember how in the last episode, Lisbon sends Van Pelt to recruit Bret Stiles because apparently he really likes her? So Van Pelt clearly has a connection with Bret Stiles and if Bret Stiles is Red John, Van Pelt could be his daughter and she could be helping him get information from the CBI. 
Bret Stiles could be Red John because well, a) he didn't have the tattoo, in my opinion this singles him out as a leader, someone who controls those who have the tattoo, he is also older than all of them b) in that scene, where he was wearing all white (in Visualize), and smearing blood on a woman while the others clapped - very Red John like, no? c) he is dying of cancer (or so he says) - this is very fishy in my opinion - it could either signal a very dramatic end between Jane and Red John or Bret is lying to make himself seem more innocent. d) He's the leader of Visualize and visualize has always been very strange for me, like it's this organization that no one really understands but still has a lot of power over people AND Stiles is the leader of it - he has power over the people.
 

Stiles vs Tiger Tiger and it's all about the twins. When Stiles gave his last speech, one was nude and innocent, the other was covered in blood. Lorelei- one twin was trying to get her life together, the other was used. Kirkland - one was Homeland, the other was used by RJ. RJ sounds like PJ. Possibly PJ's twin. It's a chess game being played.
