call me crazy, but here it goes some thoghts of mine:
I
think Stiles and Haffner ran away PJ’s house, so Stiles could be free of FBI
surveillance and lead PJ to RJ. Haffner went away with Stiles in order to
protect him.
About
McAllister, I really don’t know what heppened to him.
The
only people who declaim a poem by William Blake are: RJ, Kimbal Cho and Gale
Bertram... Besides Brett Partridge knowing about a book by Charles Dickens (watch the first 10
minutes of episode 5x15 – Red lacquer nail polish).
I
mean, Bertram, Stiles and Partridge seems to be the most intelectual of the
suspects, and i was hoping RJ is an intelectual person as well.
BUT,
i learned that the word “pigeon”, besides name a bird (dove), also is a slang
for a naive person (my native language is portuguese). The most naive suspect
is McAllister... What about the pigeons appearing so much this season?

don’t know anything anymore. I wanted RJ to be Bertram, but not like this...
I've just posted a theory accusing Gale Bertram. I'm very convinced it's him.
BUT, I can not stop thinking about Kirkland Brothers.
1. Why Bret Stilles protects Red John? My only explanation is that Michel Kirkland was Stilles's pupil.
2. About the scene in which RJ cathes Lisbon (6x01 "The desert rose"), maybe RJ had caressed Lisbon in the face to show his empathy on her alcoholic father.

I still think Red John is Gale Bertram. Some people here have posted theories based on character's names. Ok, let's go:
Gale is a common unisex given name. It is derived from the Hebrew name Abigail, meaning "Happy God; Father in rejoicing; a father's joy; cheerful; joyful." Source: Wikipidia.
Bertram: This interesting surname of some antiquity derives from the Old Germanic personal name Bertram, a compound of the elements "berht", bright or famous, plus "hrabn", raven. The raven was the bird of Odin, King of the gods, in Germanic mythology. Source: https://www.surnamedb.com/Surname/Bertram
But the name it's not so relevant as the personality traits of the character. Bertram is an intelectual person, he quotes "Moby Dick" and a poem by William Blake. And he also plays Pocker (although he acts like he isn't a good player, so Jane helped him).
In episode The desert rose, 06x01, how could Partidge lock yourself in that wardrobe? I guess there are 2 possibilities for the big clue in this episode:
1. The door, whiche opens up alone. This means there is someone in the house.
2. I almost see some shadow of a spider in the curtin. that means Ray Haffner could be spooked by this spider, since he has aracnophobia. (C'mon, I don't believe it)
I think it's Bertram. Rewatch the episode when Bertram first appears, "Red sky at night" (3x01)...Both Gale Bertram and Michael Gaston deserves this honor.

Firstly, i'd like to say that i would be
disappointed if McAllister were RJ, because his charater changed a lot
since episode "Red hair and silver tape". I mean, i didn't even
recognized him this season, i thought that he was portraited by another
actor, not Xander Berkeley.
Ok, now, let's go to the main point:
se.05 ep. 22 - "Red John's Rules". When Lisbon is talking to Jane about
who was Aileen Turner/Leelee Barlow, Lisbon told Jane abou HER happy
memory, it was: Lisbon's mother feeding pigeons at the park,
related to the song "MacArthur Park" (a cake left out in the rain).
After that, in episode 06x02, "Red-winged black bird", there's that
scene with Lisbon and Jane at that park and a strange woman feeding pigeons.
So,
reading this song lyrics, it refers to a cake that take so long to bake
(it reminds me Sophie's head in the oven). But i can't find something
really interesting in this lyrics.
But (!!!!!!) the pigeons are
important references. Since Red John was in a house full of pigeons when
he "killed" Brett Partridge, how could RJ be Sheriff McAllister, if
he's afraid of birds?
