My top 2 choices have been Ray Haffner and Thomas McAllister, and last night's episode further confirmed my belief.

Several things I've noticed:

1. When Lisbon tells Haffner that RJ did not hurt her, he does not give the response you would typically expect from someone who's genuinely concerned.  Instead of saying "wow! you got lucky! That's great!," he responds matter of factly "good for you."  It almost seems like Haffner wanted Lisbon to get hurt, but somehow the plans got foiled.  Perhaps RJ has a phobia of pigeons and had to leave the house due to all the birds?

2. During the meeting with the 3 RJ suspects, Bertram and Smith look visibly nervous while McAllister is not.  He looked genuinely surprised, as if he has no idea what Jane is talking about.  Perhaps RJ is a great actor?

3. Based on Sophie Miller's description of "Jay Roth," I think we can safely rule out Bret Stiles and Reed Smith.  The former is not middle-aged, and the latter is obviously not in good health.

4. I think the big clue in the last sequence of the season premiere is that Red John is left handed.  On last night's episode, we see Sheriff McAllister walking casually.  His left hand is at his belt while his right hand is swinging freely.  Something off about that.  It's not how normal men walk around. 

5. I think there's a good chance that Haffner is Stiles' son.  I don't think Stiles is RJ, but he definitely knows who RJ is and has a connection to him that goes way beyond what anyone else has presumed.

I have a bunch of theories.  Time will tell if I'm right.

1. The big clue that Heller was talking about is the fact that RJ is left-handed.

2.  Very few people know RJ's real name, including his minions.  Todd Johnson and Brett Partridge knew RJ by his nickname:  "Tiger, Tiger."  If you think about it, I always found it weird that the last phone call Craig O'Laughlin made was to Timothy Carter, NOT RJ.  You would think that a valuable FBI mole would be in direct contact with RJ; rather, O'Laughlin was corresponding with RJ via Carter and probably never knew his real name. 

3. Kirkland is trying to kill RJ for himself, probably because RJ killed someone close to him.

4. Bertram and McCallister are best friends who fought in Vietnam together.  The latter is RJ, and the former helps him out by feeding him valuable info.

A couple of thoughts.  First, I don't think RJ killed Jared Renfrew.  If you watch that scene carefully, the smiley face was painted on the right hand side of the bathroom, so it's not immediately visible when you walk in.  As you recall from the season 1 premiere, PJ knew that the killer was a RJ imposter because the smiley face was not the first thing you see when you walk into the room.  The killer is a RJ accomplice, possibly Bertram. 

Second, I'm pretty sure that the man who poisoned Rebecca is the real RJ.  The cops who escorted her did not recognize him, so I think we can rule out someone in CBI such as Bertram and Haffner.  Thomas McAllister makes sense in this regard since he's unknown outside of Napa Valley and is a sheriff, so he could have gained access into the building somehow. 

Third, I think Rosalind harker is still helping RJ.  I don't think PJ trusts her physical description of RJ since his very own list includes people who clearly don't fit the bill.

I think Kristina Frye is the only character who had shown mental superiority to Patrick Jane (season I). Then they make her the victim (she is strong enough to act like she's crazy so people forget about her and she is categorized as a victim). She has disappeared for a very long time and nobody knows about her or what she's doing ... this seems very strange...  All in all I think she is the only character who had shown the mental strenght to overpower jane and she visibly likes to manipulate and humiliate him. I think she has what's needed.
