I just realized that Ray Haffner is Red John. When Ray visits Lisbon in the hospital he says... "one of these days, you and me will have the time." I'm thinking that this is in reference to Red John not having the time to kill her before hand. Please note, this theory only works if Red John intended to kill Lisbon.
